Lee was signed by John Deehan from Barnsley at the start of the 1996/97 season as a replacement for Simon Farnworth. He made his Latics League debut on the opening day of the 1996/97 season, 17th August 1996, against Northampton Town which the Blues won 2-1 to record their first ever opening day victory at Springfield Park as a Football League club. He made a total of 63 League appearances between the sticks before being deposed as the club’s number one goalkeeper by Roy Carroll.

He left Latics to join Scottish Premier League side Dunfermline Athletic at the end of the 1998/99 League campaign. By the start of season 2002/2003 he had retired and became the goalkeeping coach at Halifax Town.
